Job Title:Bioinformatics Systems Analyst 2/3- Plant Genome Assembly

The DOE Joint Genome Institute (JGI) in Walnut Creek, CA has an exciting opportunity available for an experienced Bioinformatics Analyst to support the Plant Genome Assembly Analytics Group. Will focus on the analysis of data related to genomic projects with a strong emphasis on whole-genome-shotgun-assembly and associated problems. Responsibilities include obtaining plant genome data from internal or external sources and implementing, configuring, and running software for processing and analysis of such data. Will mainly focus on the challenges of "next generation" (ie. "short-read") sequencing platforms including (but not limited to) analysis of sequence quality and whole-genome assembly. Will store and organize results for presentation and viewing by the JGI's collaborators and the wider scientific community and help devise and perform tests to asses the quality of input and output data. Will interact with internal and external collaborators to ensure efficient communication and project execution and thoroughly document analysis procedures and methods. Position reports to the Plant Genome Assembly Analytics group leader.

The selected candidate will be hired at the Analyst 2 or 3 classification depending upon the candidate's level of experience and qualifications.

Specific Job Duties

Essential -
- Obtain plant genome data from JGI collaborators including data from "next generation" sequencing platforms including whole-genome-shotgun-assembly data.
- Implement, configure and run software for processing and analyzing collected data.
- Devise and perform tests to assess the quality of input and output data and troubleshoot moderately complex systems and data analysis issues.
- Store and organize results for presentation and viewing by JGI collaborators and the wider scientific community.
- Interact with internal and external collaborators to ensure efficient communication and completion of analysis projects.
- Document group analysis procedures and methods for reference.

Marginal -
- Develop and present updates and reports at group meetings.
- Support internal and external collaborators with data exchange and custom data analysis.

Essential Duties for the Bioinformatics Analyst 3 - In addition to the required duties for a level 2 Analyst, the level 3 Analyst will:

- Work at a higher level of independence and responsibilities in carrying out assignments.
- Develop and implement substantial, known or novel, computational methods to improve the analysis capabilities and output of the group.
- Troubleshoot more complex systems and data analysis problems.

Key Success Factors

Essential -
- Bachelor's degree in Computer Science, Engineering, Bioinformatics, or related field with a minimum of two years of work experience, or an equivalent combination of education and experience.
- Proven understanding of genomics and molecular biology.
- Experience with: development of computational methods and algorithms, databases of genomic information, methods of analysis of biological sequence data.
- Knowledge of standard bioinformatics methods and tools for biological sequence analysis; experience with biological databases.
- Demonstrated experience using Perl (or equivalent scripting language) in a Unix environment.
- Strong problem-solving, decision-making, and analytical skills to independently make sound judgments and recommend creative solutions to moderately complex problems.
- Detail-oriented with strong organizational skills to address user needs in an effective and timely manner.

Marginal
- Master's degree or higher in Biology, Bioinformatics, Life Sciences, Computer Sciences, or related field preferred.

Essential Qualifications for the Systems Analyst 3 - In addition to the required qualifications for the Systems Analyst 2, the Systems Analyst 3 will have:

- Bachelor's or Master's degree in Biology, Bioinformatics, Computer Science or related field with a minimum of five years of work experience, or an equivalent combination of education and experience.
- Solid experience in processing large volumes of data, whole-genome data analysis, phylogenetics, and comparative genomics.
- Ability to troubleshoot complex systems and data analysis problems.

Notes

This is a 2 year term appointment with the possibility of renewal and with the possibility of conversion to career based upon satisfactory job performance, continuing availability of funds, and ongoing operational needs. Work will be performed at the DOE Joint Genome Institute (JGI) Production Genomics Facility (PGF) in Walnut Creek, CA. Job may require occasional travel, weekend, and after-hours work.
